On your way, you will also come across Gibdo a special monster in the desert area of Gerudo. In order to get past this Monster you will have to hit it with an element attack like a shock fruit on an arrow or a flame emitter. Any of the elemental attacks would give high damage to this monster. Once it’s been hit with an elemental attack it will turn white and take normal damage from physical attacks for a short period of time. When you reach Gerudo Town, you will realize it’s quite empty outside of the extra Gibdo. Enter the cavern in the middle of the stairs to the Throne room. In this room you will find a Gerudo Woman guarding the front of a bunker and no males are allowed in here, you being one of them as Link.

Now if you use Ultra hand on the nearby box and jump on that to look in it you will find a hint about the next location. However, it’s on you if you want to do it or not.

Head back outside and jump into the well that is located to the left of the bunker if you are facing the entrance.

Jump into this well and swim up the current toward the location where the letters in a bottle are flowing down. When you reach the end of the well that you can identify by the vase on a rope, head up from there. To your surprise, you will be surrounded by women as you have invaded their war bunker.

However, after clarification link will be allowed to stick around and you are free to come and go from the Gerudo Shelter upon talking to the guards.

After this incident, Gerudo Town will restore its glory. However next time when you come here you would have to complete the Riju of Gerudo Town quest. You will get to complete this quest after you enter the shelter.

Remember to Ascend quite a few times from the throne room in Gerudo Town to get access to Soryotanog Shrine, which will let you travel much more quickly to locate the nearby town.
